Denver goaltender Matt Davis worked to keep the Pioneers in the game by turning aside 32 shots through 40 minutes, including a shorthanded breakaway late in the second period.
A power-play goal by Brian Kramer and a snipe from Owen Michaels still put Western Michigan up 2-0 heading into the third.
Denver's comeback push started when Aidan Thompson rode the momentum of a successful penalty kill to cut Western Michigan's lead in half early in the third.
Jared Wright and Rieger Lorenz then crashed the crease to get the tying goal past Broncos goaltender Hampton Slukynsky and send the game to extra time.
Davis shone again through the first period of overtime while making 10 saves to keep Denver alive.
Pioneers defenseman and Minnesota Wild prospect Zeev Buium nearly sent Denver to the championship game with an attempt in close late in the first OT.
Michaels played hero for Western Michigan early in the second overtime period when he buried a pass deflected by a Denver defender in the back of the Pioneers' net.
The game marked the first time any semifinal or national championship game had gone to double overtime since 1996, according to the ESPN broadcast.
Western Michigan continued the historic night by clinching the program's first national championship game appearance.
Denver's disappointing elimination meanwhile comes with potential NHL implications. Buium could now join the Wild amid the team's push to lock up a playoff spot.
Boston University 3, Penn State 1
Boston University is back in the title game for the first time since 2015 after ending Penn State's tournament run on Thursday night.
After a scoreless first period, Jack Hughes jumped on a loose puck in the Penn State crease to get BU on the board early in the second.
Minutes later, Washington Capitals prospect Cole Hutson increased the Terriers' lead to two goals when he skated the length of the ice and finished off a 2-on-1 rush with a feed to Cole Eiserman.
Penn State's comeback push started early in the third when Nicholas DeGraves finished off a flurry at the BU net and cut the Terriers' lead in half.
Boston University held off a late push from the Nittany Lions with a hard-hitting final few minutes before Jack Harvey sealed the win with an empty-netter.
Penn State's run from the bottom of the Big Ten to national title game contention may be over, but the Nittany Lions' turnaround over the last season gave fans hope for 2026.
BU will meanwhile advance with a chance to win it all.
The Broncos and Terriers will face off with a national championship on the line on Saturday at Enterprise Center in St. Louis.
