Moeen Ali did score the run he required to bring up his second Test half-century but was caught behind off Trent Boult for 58.
Stuart Broad (3) departed in identical fashion before Jimmy Anderson (11) chipped a return catch to Mark Henry who finished with four for 93 on his debut.
New Zealand reached lunch unscathed, although Mark Wood was denied a first Test wicket by a no-ball. Martin Guptill had made 24 when he edged to first slip only for the seamer to have overstepped.
England spurned another opportunity after the adjournment, when Ian Bell shelled a simple catch at second slip off the bowling of Ben Stokes when Tom Latham had made 21.
The openers went on to put on 148 before Ali made the breakthrough as Latham played back to the spinner and was trapped in front of leg stump.
Latham had hit 10 boundaries in his 59, and two balls later, Guptill departed for 70.
Guptill threw his hands at Stuart Broad’s wide delivery only for Gary Ballance to get down low to his left to take a good catch at cover.
Broad missed an opportunity to run out Ross Taylor early in his innings, and he and Williamson took full toll with an unbeaten 155-run stand for the third wicket.
Williamson brought up his half-century off 78 balls, and he now stands on the cusp of a 10th Test ton with Taylor 47 not out.
