Earlier, Kaushal Silva completed his second Test century, but Sri Lanka, who resumed on 178 for three, could only add 122 to their overnight score.
Silva brought up his ton off 261 balls, but the hosts lost captain Angelo Mathews (19), who became a third victim for Wahab Riaz, Dinesh Chandimal (23) and Kithuruwan Vithanage (18) in the morning session.
Sri Lanka went to lunch on 273 for six, but wickets continued to fall. Silva was the ninth man out as Zulfiqar Babar claimed his third dismissal.
Silva hit 16 boundaries in making 125, but his seven-hour, 25-minute vigil ended when Sarfraz Ahmed took an attempted sweep off the slow left-armer behind the stumps.
However, Pakistan were soon in trouble and stuttered to 38 for three at tea with Dhammika Prasad removing openers Mohammad Hafeez (2) and Ahmed Shehzad (9) with his first 10 deliveries.
Azhar Ali (8) was also back in the pavilion, trapped lbw by Rangana Herath, at the adjournment.
Veterans Younis Khan and Misbah-ul-Haq steadied the ship, but the former came down the track to Dilruwan Perera and was beaten in the flight, clean bowled for 47.
Only 10 further runs had been added when captain Misbah (20) departed after Kumar Sangakkara took a fine catch at first slip off the bowling of Nuwan Pradeep.
Sarfraz (15) and Asad Shafiq (14) saw Pakistan through to the close without further loss, but after the opening day washout, they need 151 to avoid the follow-on.
