Mourinho suggested there is a "clear campaign" by "people, pundits, commentators and coaches from other teams" to act against Chelsea, as reported by the Press Association (h/t The Guardian).
He labelled Cesc Fabregas' yellow card for an alleged dive "a scandal"—comments which could be construed as the Portuguese boss suggesting there's a bias against the Blues in the Premier League.
The FA's commission decided this wasn't his assertion but detailed exactly why Mourinho was punished.
Per the organisation's statement:
"The Independent Regulatory Commission found the comments were a breach of FA Rule E3 in that they were improper and brought the game into disrepute. The Commission did not, however, find that the comments implied bias on the part of a referee or referees.

Mourinho is no stranger to speaking his mind. He received a £10,000 fine in May 2014 after he sarcastically described referee Mike Dean's performance as "unbelievable" and "fantastic" when his 77-match unbeaten home record came crashing down against Sunderland, per the Press Association (h/t The Guardian).
He was fined three times during the 2013-14 season, according to the aforementioned report.
The Special One recently stirred up plenty of headlines with his assessment of an unnamed Sky Sports pundit believed to be Jamie Redknapp, per Neil Ashton of the Daily Mail. Redknapp was one of many to suggest Diego Costa should have been sent off during Chelsea's Capital One Cup semi-final victory over Liverpool on Tuesday.

Mourinho suggested "that pundit" has a "great campaign" against the west London side, with Rob Harris of The Associated Press providing further comment:
The latest fine is unlikely to stop Mourinho from unleashing future verbal assaults.
He is used to dealing with the consequences of speaking his mind, something he appears to centre his persona around. Much like legendary Manchester United boss Sir Alex Ferguson, it is unlikely he will ever decide to mask his opinion in the public sphere.
