Bayern were victim of two harsh calls, as midfielder Arturo Vidal saw red, and Cristiano Ronaldo scored an effort which appeared offside.
The Germans had led as Robert Lewandowski confidently drilled in a penalty, with Los Blancos struggling to find form.
However, the vital decisions helped shape the final score to the disappointment of Ancelotti and Bayern.
