The Jaguars ultimately won by the final score of 19-17.
Referee Ron Torbert explained the decision to eject both players after the game.
"They were disqualified for continuous non-football actions after the play was over," Torbert told Mark Long of the Associated Press (h/t Mike Florio of Pro Football Talk).
Trotter has been a key depth piece for the Eagles since he was selected by the team with a fifth-round pick in the 2024 NFL draft. He was set to replace Jihaad Campbell in Philadelphia's starting defense against Jacksonville prior to his ejection.
In five games this season, Trotter has amassed 19 tackles and one pass defended.
As for Thomas, he's an undrafted rookie who has served as a rotational option on the Jaguars' defensive line.
The 22-year-old has recorded one tackle and one quarterback hit in four appearances to open his NFL career.
Jacksonville was able to emerge victorious over Philadelphia despite facing a three-point deficit with eight seconds remaining in the fourth quarter, returning a kickoff for 53 yards to set up a game-winning field goal with one second left.
The Jaguars improved to 4-1, while the Eagles fell to 2-3.
