Scheffler won the PGA Championship and the 750 FedEx Cup points that come with it thanks to an even-par round of 71 on Sunday at Quail Hollow Club.
Scheffler experienced a wobble at the end of the back nine, when he bogeyed the sixth and ninth holes.
As Scheffler dropped down to nine-under, Jon Rahm worked his way back up to that score.
Scheffler turned things around once he hit the back nine with a birdie on the 10th hole.
He followed with three pars and consecutive birdies on the 14th and 15th holes to lock up the Wanamaker Trophy.
The win was the second of the year for Scheffler, who captured the Byron Nelson title two weeks ago.
The wins in back-to-back appearances put Scheffler slightly ahead of McIlroy in the FedEx Cup standings.
An argument can be made for either player to be the Player of the Year so far. Each golfer has a major title and multiple PGA Tour wins in 2025.
Harris English was the other big mover in the FedEx Cup standings this week. His tie for second at six-under gained him 391 points and a 14-spot jump into the top 10.
No other golfer earned more than 100 FedEx Cup points at Quail Hollow.
The next event on the PGA Tour is the Charles Schwab Championship in Texas. The next major is the U.S. Open at Oakmont in a month's time.
