Arizona answered in the top of the sixth when Aaron Hill hit a two-run homer of his own.
The game remained 2-2 until the top of the 11th inning when A.J. Pollock scored on a Didi Gregorius bunt single.
Heath Bell came in for Arizona and earned the save.
Josh Collmenter earned his fourth win on the year while Craig Stammen got tagged with the loss.
Arizona will travel to Atlanta to open a three-game series on June 28 while the Nationals will start a three-game series against the Mets in New York on the same day.
3-2 D-Backs over the Nationals.
